Not a VTX, but carb related to a VT

So I have this 2003 Honda Shadow VT750DC.  It has two carburetors that I recently pulled apart to clean and rebuild.  That all went fine and all vacum hoses replaced properly.  Since it had the hole saw mod I adjusted the fuel mixture screw to two turns out as I've read on other online help.  It ran good for about 50-60 miles after with no problems at all.  had a little bit of backfiring but no biggie. 

My problems now:

-fuel pump is leaking - will be replacing shortly.  also noticed that the bike would run and then just shut off.  almost as if the pump was going out.
-The bike surges between 1st & 2nd gear badly, but once the RPM's get high enough on each gear it feels like it just kicks in and then smooths out, until I go into the second gear again and it starts surging. (this is my biggest issue)
-I notice that it may be too rich.  flames come out the back with giving it throttle and then releasing. 

Does anyone have an idea what might be causing the surging?  Do you think it's because it's too rich.  I will adjust this first probably back down to 1 1/2 turns.  Do you think that the pump is not delivering a enough fuel at the start of each gear and once the cylinder has enough vacum then it pulls the fuel accordingly?

1st thing does it have a fuel filter on it??
I have have had carb runned things and useally the filter was stopped up.
Exspecially after something has set for a long time.
Also check all vacum lines. Might have a leak there.

It does have a fuel filter.  Not an OEM, but I had to clean the tank out cause it was bad.  I rinsed out as best a possible and put fuel filter on and only ran about 40 miles of fuel thru it.  Maybe I will buy another one and replace.  it's probably still putting out  :ohwow:

Will check the vacum lines.

Did you soak the carbs,or spray cleaner.

I pulled them completely apart and "thoroughly cleaned them" is an understatement.  They took a 24 hr dip in carb cleaning and then a meticulous hand cleaned followed after into every nook and cranny.

I haven't had a lot of time to troubleshoot, but I really want it running good, b/c I'm about to start getting some parts powerdercoated on my Road Glide which means downtime from riding and that is a big no-no for me.  I can't stand caging it.
