My rear break went all the way to the stop the other day.  I can pump it and get them to grab.  I show no evidence of any wear groove as mentioned in the service manual and know I have air in the lines. 

I was planning on changing the pads, but only have 12,000 on the bike since new.  Does that sound like excessive wear?

Personally I would start by replacing the fluid, you may have a little water in it somehow (condensation maybe). I know it does wear out by itself. Then bleed them. I doubt the pads are worn out. I have over 25k and plenty of pad left front and rear and brakes are fine , but I have replaced the fluid once. Where are you located?

I don't think you could wear them down enough to use all the fluid capacity that you have in the rear reservior.  I would suspect a leak or a bad master cylinder.  Check the lines, there are a lot of them for the rear system. Check the calipers (all 3 since the rear is linked to the front) and check the bleeders, someone could have been an a$$ and loosened one off.

I wouldn't expect the pads to be worn out.  But I suppose it's possible if you use one brake substantially more than the other that you might wear that set out first. If you're a rear brake kind of guy and use it as your primary stopping brake and rarely use the front brake, it's possible.

I had to change my pads at 25 K or so, they were shot. I ride mine fast and brake hard, figure my pad life should be at the lower end of the spectrum. Anyone else's should last longer than mine.
