aftermarket pipes ... popping and stuttering

Here's the deal.  I bought my bike back in May, 07 1300R.  My brother has practically the same bike.  About July timeframe, I took my stock pipes off, and put his stock pipes on my bike.  His stock had the Clayton mod.  The bike ran great for a little while.  However, about a month ago, I realized it was starting to stutter pretty bad, while idling, and would try to die when I pulled up to a stop light, etc.  It sounds like it isn't getting gas kind of, and it pops pretty often, like backfiring.  I have been told that I just needed to probably adjust the air/fuel about a quarter of a turn.  Forgive me for being a little ignorant about these things, but I've never really worked on a bike before, but I really do want to learn.  I'm sure that I can get the breather cover off, and get to the injectors.  But after that, I really have no idea what to do.  Not sure if it's a quarter turn clock or counter-clock wise, and even what I should be turning.  If there is anyone that can give me a little bit of help, I would be much appreciated.

I'm actually very good at following written directions, just never been applied to the workings of this particular engine.  Any suggestions/help would be greatly appreciated.  I would really like to have the bike running right by this weekend.  I have a baby-sitting detail on Sunday and I would like to take all the kids riding.

Per what you say above it ran fine for 3 months after changing the pipes correct? Only the last month your idle and popping issue has come up. Also I didn't think the Clayton mod needed any carb changes. Only if you open up your airbox at the same time.

When you changed pipes did you use a new exhaust crush gasket? Have you checked your exhaust bolts and verified tight. If exhaust not making a good seal it can cause the popping and if bad enough will affect your idle also. Wouldn't hurt to put a little Seafoam in the gas either. You bought a two year old bike and maybe the PO let it sit for a long periods.

I actually didn't change the full pipes, just the actual muffler ends. I have heard many people talk about seafoam, I have no idea where to get it though, any suggestions?  I checked the bolts, but I will  give them another look though.  From what I've read before, the clayton mod shouldn't need a card adjustment. I never opened the airbox at all. I will recheck all bolts and get some seafoam, how much should I use for one full tank of gas, and how often?

Seafoam for fuel but not to sound to far off base, for the idle problem and kinda backfiring problem while your running, when's the last time you changed plugs? Shouldn't cause the decell pop though.

Just wanted to say Thanks to everyone for the advice.  I actually changed my plugs this past Wednesday, and checked the bolts by the header pipes.  The bolts were a little loose, so I gave them a good crank or 2, actually 8 or 10 cranks on one bolt.  So far, it's backfied a little bit, just decelerating, but nothing like it was doing.  However, the sputtering and delaying is no onger a problem.  Thinking about getting the Big Shot exhaust for it, so maybe the backfiring will go away after I do that.  Of course I'll probably have to wait for a little while on that, don't want to brake the bank when I got 4 little ones at home to feed and keep stocked up with school supplies.  Maybe for Christmas my wife will give me a bit (shot) surprise ... But I'm not holding my breath.

But again, thanks for all the advice, the bike is running much better now, and it was very simple to do actually.

If you are still popping on decel, try closing the throttle down completely by hand. Sometimes the spring doesn't pull it closed completely and will cause the pop.
Also, have you looked at your air filter since you got the bike? May not cause the popping but sure will effect how it runs if it's getting clogged.
The other big big factor on running good is having all the grounds clean and making good contact. I went through mine again back in July and it made a world of difference in how it ran and the gas mileage.  :c
